Thanks for your response. I solved my problem. The security alert was occuring because I was opening the window with JavaScript like so:

target ="", params);
// Calculate location
target.location.href = loc;

When I change it, the problem went away:
//calculate location
target =, params);

The pop-ups act as context sensitive help. They only appear when the user clicks on a "Help" link. I think this is a good way to do it, because I don't want to redirect them to a new page and lose their form info OR embed too much help in the current page (that would be a CMS nightmare). I've run the program in popup-hostile browsers like Mozilla and the pop-ups appear. Most browsers let the popups appear if the user initiated the process that brings them up.
